That assumes that her entire arsenal was acrued all at once, rather than being bein assembled a few pieces at a time over the course of multiple resets.
Alternately, she could have stolen the entire arsenal from one of the previous timelines and had it in storage when she reverted time.
They probably investigated it but never went public about it, imagine the scandal if it got out that the military and army had lost all their firearms.

Why wouldn't they be? The Yakuza too for that matter. It was probably a big gigantic fucking deal, but obviously it's also entirely unconnected to the story since it'd be impossible for them to ever find them or find out who did it, no would they even think of where to start looking. And of course those timelines were all negated anyway pretty fast.
I do wonder if Homura would have eventually tried to get ahold of nuclear weapons if she'd managed to keep going and sunk even farther into determination. She'd have to get Madoka & family out of the city but that should be pretty damn easy for her to arrange, just convince Madoka to play one of those games and have her win a hot spring vacation or whatever with magic. She'd kill off the entire city but it might of finished off Wolololnightand then 9bey would make contact while Homura was distracted and Madoka would wish the city back into existence thus making Homura's victory meaningless once again.
Or maybe Homura just would have eventually ended up like pic related.

She keeps her storage, so yeah it's accumulated. Makes sense for her to just stock up during one timeline and then spend it down, rather then wasting time each go around. Too bad for her it's not set much farther into the future when humanity has hyper sonic rail guns or more powerful energy weapons or something. Her magic is super efficient and h4x but ultimately her actual offensive power is limited by the state of humanity itself, while actual powerful magical girls can blow right past that since their weapons/powers are outside physics.

First, no it doesn't imply that. Although second, yeah of course they continue without Homura, again why would you think otherwise? She basically keeps creating new parallel worlds every time she jumps back. Sure, after a certain number of loops the accumulated negative karma of Madoka is high enough that her witch form destroys the world after Homura books it, but just because the world is exterminated and humanity wiped out doesn't mean the universe is over, it's just a bad end for us. Madokami exists outside of the universe which is why she said she could see all the timelines.

The government/army wouldn't likely broadcast such an incident to the public. During the anime it's likely there was some sort of an investigation going on to figure it out if you want to think about what might have been happening but as it wasn't important to the audience and had nothing to do with the story it wasn't shown.

You've got to think that even if that theory were true she'd need to restock her bombs and ammo after every fight with Walpurgis and most of the time when she's out of ammo she's just throws her used up guns to the ground.

Well, they probably got worried but what could they really do about it? It's not like they could catch Homura by any feasible means.
