No, I researched this. Nothing indicates Kite's brain was fed to the queen, in fact his corpse suggests it wasn't. We know that Meruem had a taste of rare human while growing but the japanese text isn't specific on how much of that we ate, we're only sure that Pokkle was fed to the queen.
and before you pull the "hurr why WOULDN'T pitou feed his brain to the queen" shtick, we already know that she was willing to withhold food from the queen since she kept Kite to herself after the fight. So that negates any assumed obligations.

Pitou was the one to explain to Meruem that brains were the best part to eat. Even if she did keep Kite to herself, after figuring out that he was dead for good she would have no problems feeding his brain to the queen.
As for Kite's body it's not like we had a good shot of his skull, all we saw was the scars on his face. Meruem also mentions that he "occasionally" had good meals, which implies more than one, in the Viz translations at least. I haven't seen the raws and i don't speak moon though so i might be wrong.
