So I know that the similarities derive from both of these shows having similar inspirations like Ideon and Megazone 23. Thing is I watched those and I didn't really find them to be the source of inspiration for any of the elements I was interested.
Namely two things. One is the visualized, introspective like scenes with a sort of stream of consiousness like structure. Where we see Ayato and Shinji talking to projections of their mind.
The other is the somewhat abstract relation between the MC and token mysterious girl in each show - Quon and Rei.
So where did these come from?

Space Odyssey maybe? The ending of the film is sort of reminiscent to those scenes in how surreal they come off. Plus how Shinji will sometimes talk to himself just as the astronaut saw himself at times.

Have never watched NGE, but instead Rahxephon.
Great atmosphere, great soundtrack.
Many motives from romanticism, just great.

I haven't read it, but supposedly one of RahXephons's influences was also a story called The Dandelion Girl, so maybe look there?

If you're looking for the source of the rei clone in general, then I don't know where NGE got it but I'm pretty sure rah just got it from NGE. If you mean specifically the relation between MC and that girl, with Instrumentality/tuning and stuff, that's pretty much just mythology, a male and female pair creating/reshaping the world.
Rahxephon was a chore to watch. Don't watch the movie.
