One of the things that made me enjoy TM works in the first place, before all the memes and oversaturation fractured things, was that I could honestly say I didn't dislike a single girl in Tsukihime. Literally all of them were sympathetic in their own way and interesting; I never found myself just not really caring about their problems or hating them because of their behavior like in some Key games.
Still, if I had to play favorites, purely on who I liked most and not route quality which was pretty all over the place, probably it would go:

I'm not ashamed to admit this since I already liked it beforehand, but after playing Tsukihime, budget spent on curry, instant and otherwise, nearly doubled.
Whereas with Fate, I was pretty sure from the start I liked Saber most. I didn't feel connected to the other characters as much as in Tsukihime, but I never hated Sakura or rin either. However they still have that nice TM quality of being moe while still feeling like a pretty fully-fledged character. Like say, every character, no matter how tragic, has funny or sad things about them, since no human being is totally depressing or totally upbeat with no variation. I really liked Ciel's route.
I think it's the best route if we don't take Satsuki into account.

Kohaku is a mad emotionaless broken woman, who is actively trying to get revenge because she's convinced her self that is her one duty aside from protecting hisui. She doesn't even take pleasure in revenge, she's running on autopilot. It creates a really interesting character.
First off, (Stay night) Sakura I've always found pretty dull. I don't dislike her, but I'm not one to scream her praises either. Problem with sakura is she's not competely mad like kohaku. She's pretty damn sane, while being completely broken. She's lives her life waiting and hoping for an opportunity for something to change. She herself is a pretty passive character, especially when compared to Kohaku actively poisoning shiki in every route sans arc since he wasn't home in arc. Any when sakura does gain the power to break free she really goes mad with it.
Really both of them are desperate humans who believe all hope is lost. Sakura is desperately clinging to something coming to save her while kohaku abandoned almost all hope years ago. Kohaku's last shred being the ribbon she gave shikie. The difference is in their responses, and that's key to why people like one and not the other.

I think she's an interesting character, but she feels like she doesn't really need help unlike the other heroines. Ciel had shit happen, a LOT of shit compared to the others, but she doesn't really seem to dwell over it and instead just focuses on her job. That's cool and all, but it doesn't make her that interesting as a heroine in a VN to me.

Nobody likes Ciel because she brought nothing to the table that Kohaku or Arc didn't have. Outside of her story she's just there to get in the way and inside of her story it's just an Arc rehash that most people don't even play due to lack of interest. They only made her badass and hot in a game that was supposed to be about her, but even Nasu gave up on writing a story about her for someone more interesting.
