he was trying to check if he was still in the tang. If they were all one Asuka's wouldn't have any will of her own to stop him. She doesn't stop him directly, but caresses him to let him know that she's there. It was honestly one of the strangest moments of the series (along with Ghendo-hand).

Why did he start choking her in instrumentality? She hates him, and is disgusted by him. She won't help him because he's a baby who cries to whoever shows him any level of affection. Shinji can't stand that. No one will ever help him if he's like that. No one will ever love him if he can't love himself, and he hates that Asuka hammered it into him then and there, so he chokes her in one last stand against facing reality. He continues choking her at the end for the exact same reason. Imagine being alone for however long Shinji was by himself, waiting for someone to show up, and finally someone appears next to him and it's the girl who hates him. So he just keeps choking her, until she shows him some hint of a passing affection.
