The heroic spirit Gilgamesh is only as strong as the archer vessel allows him to be, and as far as we know, even the Holy Grail after being fed with 6 heroic spirits isn't that much powerful.

Not really. Non-magical shit that he can't comprehend and probably won't be able to deflect until he understands it. And that's a when, not if, he can understand it as he was able to understood Kakine's 'not from this universe radiation' bullshit while deflecting his other attacks from himself and civilians and without going winged mode.
Magical stuff on the other hand, it has this weird interaction with his auto-deflection shield. Magic just bursts into rainbows when it touches his shield.
