The gypsy episode was actually pretty important, not so much for the overall story but in terms of what happened to the characters.
Her Geass seems to have allowed Akito and Shin to reconcile at the very end. That's all. I don't think it had much of anything to do with the spirits showing up, especially since Shin already saw them before (ep 4) as well as Akito (ep 1).

The only "unaswarable" question is where did the Geass skull come from and how it worked. Everything else has an answer, even if an indirect or implied one.
There's nothing bad about them becoming gypsies, since it explains how they weren't involved in the rest of the conflict.
