It's actually suprisingly common in Japan. High schools are in some ways more like colleges in the US in that a student can attend any of them in the country as long as they can test into them. Parents then often rent their kids apartments so the family doesn't have to move. Because Kyubey experienced everything in the previous timeline, he can use that thing he did in episode 9 and 11 where he showed Madoka a movie reel of suffering.
Homura herself is on a downward psychological spiral and will most likely make mistakes because she hasn't experienced this new timelines/universe.
There are a lot of flags that can be raised to set things off. But it really comes down to how they want to start everything off.

I'm not a big KyouSaya fan, but consider this: Sayaka's struggle is born out an unrequited love. Once she realizes Kyousuke doesn't love her (and it is very obvious that she is ONLY a friend to him), she is left with her belief in justice. Then she sees the shit bags on the train and realizes the town she wanted to project was filled with scum like them. Kyouko on the other hand had the opposite in development: her encounters with Sayaka reminded her that there were good people in the world and that her ideals of justice, while naive, were still worthy ideals. She sacrifices herself to save kill Sayaka because she knows Sayaka was just like her.
While I don't believe there is actualized love driving Kyouko, Sayaka was able to see that in a world where her feelings were unrequited and her ideals were crushed, there was one person who wanted to save her from herself. This allowed a strong bond to develop in Rebellion because Sayaka retained her memories.
IMO, it's not as compelling as main pairing, but it'll be interesting to see what they do with it.
