Well, one of the first pages of the manga refers to her as "Motoko Kusanagi (likely an alias), a female model cyborg". Not sure if it's an implication of anything.
But there is literally nothing else in the manga, films or series that would imply that the original human was male.

All it implies is that Kusanagi was just an alias and added mystery to her character. Unfortunately the anime ( and most likely the upcoming shitty live action version) seem to get that and had to shoehorn a shitty origin story for her.
