Shinji didn't have a bloody choice, Kaworu was already in NERV headquarters, had an Eva and the most OP AT field. Shinji is about as responsible for it as Misato or Toji.

Kaworu didn't want to mess up Shinji, he didn't have too, Shinji was always Shinji. Kaworu has no motivation other than giving Shinji a chance to go through Instrumentality and coming to terms with loneliness. He could've kicked Shinji's ass and initiated instrumentality but he let Shinji do it so he had a shot at happiness.
