So in the game, they flied into the base with the hot air balloon, quickly took out the guards on top of the warehouse, and then they had a fight with Kurou who expected them.
But in the anime, they literally MARCHED THROUGH THE FRONT GATES, yet not a single soldier followed the party to the warehouse? This has got to be the biggest anime original plot hole. The entire camp just decided to chill and pretend that a bunch of the enemy didn't just come through holding a member of their royalty hostage, and let Kurou fight alone with them?

Well, humans are supposed to be physically much weaker than decoys. Even in the game, he had mediocre HP, one of the weakest attacks and the weakest heals.
He had some crazy good support abilities, though, with a large aura that buffed everyone nearby. They got the physically weak but inspiring tactician role down pretty well.

That was probably the plan eventually, but not a lot of time passed before Haku found out about his brother, and then being sent to the war against Tuskur.
Also the emperor was planning to let Anju take the throne, if I remember correctly. He said that he's planning to stay alive for as long as Anju grows up and is old enough to succeed. I think he always meant Haku to keep searching for a way to revive humanity, rather than lead Yamato.

So far from my understanding,
-humanity somehow poisoned the atmosphere and made Earth uninhabitable. They lived underground, while Amaterasu terraforming satellites tried to fix the damage.
-they found Iceman/Hakuoro, who was supposed to be practically a god, took his genes and made the animal people out of it. Animal people had super strength and could live on the surface. They also did research on his mask, trying to pass his super powers onto humans.
-Haku hacked into this research lab and found out about the masks and told his brother. Meanwhile his brother was working on an übermen serum that also made humans stronger.
-Hakuoro and the animal people escaped the lab and started living on the surface.
-Researches recaptured them and dissected Mikoto, trying to find out how did she survive on the surface.
-Hakuoro went berserk and turned everyone into tataru.
-Kamyu, who was another animal clone like Mikoto, somehow took control of Amaterasu and nuked the research lab where Hakuoro was to stop him.
-Meanwhile Haku's brother put Haku into hibernation after giving him the serum. He also gave himself a dose. He was the only non-hibernated human who survived the tatari curse.
-Panic broke out, humanity killsatted the entire Earth.
-Haku's brother came out to the surface, and managed to live there because of the serum. He used SCIENCE to clone more decoys.
-he also remembered about the mask clones that Haku learned of by hacking, and created a few of them
-Hakuoro was not destroyed by Amaterasu's blast, and while Yamato was prospering, the island where Tuskuru is had series of wars every few decades between Hakuoro and Dii.
-for an unknown reason, Haku woke up from hibernation and was found by Kuon.

My theory for season 3: Him not telling Kuon is a pretty big hint. There's gonna be some really huge conflict and at the end Kuon will fight Oshuhaku. Since she's the daughter of Hakuoro she will obliterate him when her powers awaken and kill him. This resolves the conflict and peace is restored, but afterwards she realizes it was actually Haku and commits suicide. They're both together in heaven and all is good in the world.

Hakuoro was initially a human who found the sleeping remains of a god. Hakuoro was killed but before he died, the god revives him by existing within him. Hakuoro lived but then he was put to sleep for some reason and another. Basically the god and Hakuoro fuses together and the mask is the symbol of this fusion.
However the Hakuoro we knew wasn't the same man but he is only the good half of god. The original god splits into two the physical body who is Hakuoro and the ethereal half which is evil. Dii possesses the evil half. By the end of the first game, Hakuoro seals Dii and himself using Mutsumi's powers. By fusing with Dii and getting sealed, Hakuoro loses his physical body and all that was left of him is the mask.
Now this is my theory: the God is the mask itself, so in that image the mask is anatomically fused with Hakuoro's brain.

Back when I saw it I couldn't really put it anywhere, so I kinda forgot about it. I'm trying to understand how the two games connect to each other, so I've been making something like a timeline for myself. This is what I got so far, with fixes from the last thread and this one:
-Hakuoro, an archaeologist discovered the remains of the sleeping god Witsuarunemitea, and was killed by another human trying to cover up the god's existence. In his death, he ended up fusing with him and going back to sleep.
-Humanity poisoned the atmosphere and made Earth uninhabitable. They lived underground, while Amaterasu terraforming satellites tried to fix the damage.
-Scientists found Iceman/Witsuarunemitea, took his DNA and made the animal people out of it. Animal people(=decoys) had super strength and could live on the surface. They also did research on his mask, trying to pass his super powers onto humans.
-Haku hacked into this research lab and found out about the masks and told his brother. Meanwhile his brother was working on an übermen serum that also made humans stronger.
-Witsuarunemitea and the animal people escaped the lab and started living on the surface.
-Researchers recaptured them and dissected Mikoto, because she was pregnant with Iceman's child.
-Witsuarunemitea's dark side emerged, he went berserk and turned everyone into tatari.

-Mutsumi, who was another animal clone like Mikoto, somehow took control of Amaterasu and nuked the research lab to stop him. He did not die but was sealed in the ruins for hundreds of years, now split in two halves, Hakuoro and his shapeless dark side.
-Meanwhile Haku's brother put Haku into hibernation after giving him the serum. He also gave himself a dose. He was the only non-hibernated human who survived the tatari curse.
-As people randomly turned in tatari panic broke out, and humanity killsatted the entire Earth.
-Haku's brother came out to the surface, and managed to live there thanks to the serum. He used SCIENCE to clone more decoys. He also remembered about the mask clones that Haku learned of by hacking, and created a few of them.
-Animal people repopulated the planet and created entire nations.
-Mutsumi founded the Onkamiyamukai religion, dedicated to worshipping Witsuarunemitea.
-Witsuarunemitea was found by Dii who was a scholar of Onkamiyamukai, and got possessed by his evil side. Hakuoro woke up too. While Yamato was prospering, the island where Tuskuru is had series of wars every few decades between Hakuoro and Dii.
-Haku was found by Kuon, who was researching the ancient ruins, and was woken up from hibernation.
