A masterpiece.
'Human emotions are complex' -Homura/QB
On the surface it seems to fuck everything up, Madoka's wish and all. But in the middle of the movie, the Madoka without memory told Homura with all honesty that she is not happy if she's gonna to be isolated from everything she ever knew in order to be the world's savior.
Knowing this, Homura took the world as her enemy to pull Madoka back into the realm, back to everything that hold her dear.
There should never be a time of absolute good or evil, there must always be a balance.
What the incubators did were just that. They cause suffering to human girls in order to save the universe. Logically, very sound. But our human emotions tells us that this is not right.
Hence madoka acted.
There should never be a time of absolute good. Madoka's wish symbolized just that, a free pass of salvation of dying mahou shoujos, who took up all the misery of the world in order for others to live safely.
Her wish put the scale on a tilt towards one end, and in doing so all mahou shoujo lost their purpose.
There should never be a time of absolute evil either.
Homura's wish counters hers, tipping the scale back to neutral. By pulling madoka back into the realm, she introduced evil back into the world. Creating creatures call Wraiths(beings of evil) that act as what pre-Madoka wish mahou Shojou's purpose were, a collection of despair. In doing so, she also created a new purpose for the Mahou Shoujo, to defeat said evils.
Why you might ask did wraiths appear before Homura changed? Because Homura too transcend time.
Not only did she pull Madoka back into the place she belong, she did not displace herself.
She acts as the anchor that keeps Madoka in her place, and the balance doesn't tip to either side.

By being more 'Mahou Shoujo' it creates an air of unease and alienates the viewers, just like what you are feeling, towards the setting of the movie so far.

Towards the end when Kyouko was feeding the witch-birds and threw an apple at the witch-kids, Homura shook her head.
It was at that moment she decided how evil would interact with this world, not directly(Physically feeding evil) but on a more 'spiritual' level(aka wraiths), and in doing so, as you have said, gave the Mahou Shoujo a target as the salvation of the universe, and a meaning/purpose to their wish once again.
I liked it a lot. My only issue is the amount of time between it and the sequel was announced. I hate the whole 2deep4u argument, but the only people I see really angered by it are weebs with low comprehension skills. No one has to like it, but's it's a solid and fun movie.

Clearly Rebellion has a lot to say and few anime or all of visual entertainment have dared to be so ambitious and for that alone, it deserves to be commended. Rebellion does have its critics and there are a good number of them.
Some of these critiques point to the characters that do not develop over the course of the series and the negative traits that Madoka possesses. To them, Rebellion is one of the most overrated anime of all time. I think these critics miss the point however.
I disagree in that the characters do not have any development. In fact, they are developed so well that there is so much to analyze as I have done here. No doubt they cite that the characters are all still messed up by the final act and they have not improved themselves.
But they fail to pay attention to the journey in between. Each of the characters do develop. Madoka becomes less of an introvert and opens up to her classmates; a change from the girl who was so unsure of herself from the start.
Homura also slowly becomes less introvert and starts questioning her loyalty to Kyuubey. These are flawed characters whom we can see some aspect of ourselves in. We go through up and downs in our lives never staying forever happy or sad.
We live through good times and bad times. Shaft was trying to portray the characters in that light. They experience ups and downs and the final act was merely a time where they were all messed up from something.
As I said before, Madoka is not the typical protagonist in that we do not aspire to be her. She is flawed and human and perhaps that is why people hate her so much.
One of the big critique is that Madoka is too much of a whiny wimp and not to mention she turns a girl into the Devil. But Madoka is just a fourteen year old girl who has been forced into an extraordinary situation.
How many of us could truly say went through the things he have and not come away harmed in some way. When all is said and done, Rebellion will forever be one of the more unique movies out there.
How many who have seen it can actually walk away and say that it was a movie like so many other.
In conclusion, Rebellion is an absolute masterpiece that will forever go down in history as one of the finest pieces of visual entertainment.that you owe it to yourself to watch.

At first, I thought that too, but rewatching the scene in the flower field there is plenty of evidence that Madoka's feelings aren't really so settled. There's also the fact that at the end of the series that Madoka still visits her family as Takkun was able to see her. Homura herself knows how difficult it is to protect the people you love without being able to truly interact with them. I think there was definitely enough to give Homura doubts about Madoka's wish being truly what she wanted. After how many magical girl have we seen truly satisfied with their wish with absolutely no regrets? Why should Madoka be any different?

Clearly they came to the conclusion that the reason for the series popularity was the grimdark twist aspect and decided to base pretty much the entire concept of the movie around pulling that one off and adding a little new fanservicey design to Homura as a bonus. The people that hold this movie up as some example of deep artistic expression and ignore all it's pacing, characterization and storytelling flubs are just one of the things that's fucked up about the modern anime communities tastes.

The original series was clearly in need of a sequel; Homura's wish hadn't been fulfilled, and it could only be fulfilled by Madoka losing her godly powers or by Homura becoming more powerful than her.
Beyond that it got plenty of good scenes and all character arcs got sorted out.
