It's just become a trope by now, but if I had to guess for reasons why it was done originally, it was probably so they could chow the character looking bored out the window to see other characters, or to make animating the mc in class easier.

Also it gives them an opportunity to have a plot event happen outside the window and have the protagonist see it.
