I like Madoka because she single-handedly solved all the problems a magical girl could face at the expense of her own happiness. She's sweet and caring, her love isn't just aimed at one person (like Homura, Sayaka, Kyouko), nor at herself (Mami). And because, despite her quite indecisive personality, her resolve at the end was one of the strongest, and took more guts than what you'd have expected from a person like her.
Kyouko is still best girl though.
Nagisa but that's mostly because we know next to nothing about her. She was a witch in many alternate timelines, she has a fondness for "cheese" (or Mami) and that's it. Even though it isn't said anywhere I like to believe that she teamed up with Mami to make up for the beheadings.

So Sayaka is basically bitch mode since she turned witch because a boy didn't like her enough, while Kyouko lost her whole family and toughed it out just fine.
