Alright my nigs, lemme break it down for you:
Tomo and Jun didn't see each other for a couple years or something, until they started middle school together. When Jun first saw Tomo he realized that he wanted tosexually fuckher. His heart told him to confess, but his head told him that he would just end up ruining their friendship. He had never had a girlfriend before, so he didn't want to swing for the fences with Tomo on his first go-round and fuck it all up. He's avoiding Tomo while he's trying to figure all this out.
Then he comes up with a plan: a trial girl. He wants to see how this whole dating thing works, and if he can really pull it off. He approaches Misuzu just because she's somebody he sorta knows. It doesn't work out, and instead of realizing that the two of them specifically are not a good match for each other, he just blames himself. He figures it was a disaster, that if he tried something like that with Tomo then he'd just end up losing her as a friend because he wouldn't make a good boyfriend. Or something along those lines.
Spoiler alert: Jun knew exactly what Tomo meant in the first chapter when she confessed. It was just his worst nightmare. He's been in love with her since that first day of middle school, and too terrified to try anything. He's constantly resisting this urge to confess, and here she comes saying she's in love with him. So what road does he go down? Denial, denial, denial.
It was proven on the train that Jun knows she's a sexual being, and Misuzu proved in the rain that Jun fears Tomo being with any other guy. He understands it all, he's just afraid.

I'm not gonna try to read too much into this one. I doubt there are actually any big hints here. I could make a point about Jun not responding right away, how the immediate facial expression isn't shown until he has had a moment to formulate a response. But I think that's reaching. It makes so much narrative sense for it to just be laid out the way it is. It's a neat little package and follows a very classic 4koma format. So it should probably just be taken as it. It establishes just about everything we need to know to get into the series with a nice little joke.

Chapter two. This will start going faster, I promise.
First day of middle school, Jun sees Tomo in a skirt for the first time. Everything is pretty much above-board at this point. Again, you could interpret this until the cows come home, but you probably shouldn't. As of now, everything that Tomo has said is still just true on its face.
Things to keep in mind at this point: first Tomo is the narrator, you're only getting her perspective. Second, shortly after this Jun and Tomo don't hang out for like a year.
The theory I'm presenting, and probably the most common one, is that Jun falls in love with her right about now, and starts avoiding her because he doesn't know what to do about it and he's all scared and shit.

So this chapter. One interesting reading of this is with the knowledge that we now have of Jun's short-lived tryst with Misuzu. He may very well be saying all this as a response to all the problems he had with Misuzu.

Real dumb. That is sort of the point of this whole setup section, however. In this whole sequence Jun is just being established as totally dense, a pretty cliche romantic manga MC. It's not until later that this idea of him being totally oblivious is undercut.
Also, part of my original theory was that Jun blamed himself for things going so poorly with Misuzu, and that he didn't fully understand why that was the case. This chapter actually contradicts this part of the theory. It seems to imply that Jun knows exactly why things didn't work out with Misuzu, that they just weren't a good match for each other. So how do we make this fit with the theory?
The first possibility is that we say it doesn't really matter. This is still the part of the story where the basic characteristics are being established. Maybe it's just being played for a gag here, he's describing Tomo precisely so it establishes dramatic irony for the gag. And we don't know Jun and Misuzu dated yet, so the audience isn't gonna care.
Another possibility is that we amend the theory. Maybe Jun simply decided that he would never be able to date Tomo because he didn't want to change their relationship, so instead of a trial girl Misuzu was actually an alternative. Maybe he figured if he got a girlfriend he would stop being in love with Tomo. But after it didn't work out he realized that nobody else would do, and he resolved himself to a life of loneliness or something. Or maybe he just gave up but decided to just keep hanging out with Tomo. All possibilities.

This chapter marks the first time Tomo brings up the "it would be weird for a girl and a guy" issue explicitly with Jun. And his immediate reaction is to get fuckin' pissed off.
I'm still hesitant to read too much into this, but given our objective here, it's worth considering. There are a couple of possible readings of this, but the most obvious one would be that Jun is jealous of the time Tomo is spending with Misuzu. He looks pissed off in every frame, from the moment he sees the photo. He doesn't want anybody to be as close with Tomo as he is, especially not that cunt Misuzu. This is the first time it's hinted that Jun may actually like Tomo. Notice also that we're past the period where Tomo is commonly narrating chapters. We're starting to get to a more external viewpoint, and probably a more accurate one.
Another thing that we might want to read into this is the idea that Jun is tormented by forcing himself to repress his feelings for Tomo on a daily basis. Maybe this combined with his jealousy is what led him to fly off the handle.
Notice also that Tomo is portrayed here as just as confused as Jun has been. Maybe he's not the only one who is oblivious, eh?

Somber relative to the regular tone of the 4koma. You can't judge tone simply by the content of the dialog. I can't stress this enough. Considering you're claiming this in relative terms in the first place, this seems like a serious overstatement. It's still comedy; the punchline is that Misuzu is a crafty bitch who escapes punishment, and was even like this as a child. This, too, is comedy, but yeah, it's much more understated. Misuzu is reacting sarcastically to Jun's comment relative to his obliviousness about Tomo.
You know, it doesn't have to be drama to communicate something important about the heart of its characters. Good comedy does that too. There's nothing mutually exclusive about characterization and humor. You can argue that this has dramatic elements, (of course it does; it has a plot after all) but calling it "not a comedy anymore" is just not true.

Misuzu is actively goading him. She knows that he's in love with her based on what he just let slip in the last chapter. Now she's just confirming it. If he laughs this off then he's clear, but he can't. He doesn't want to tell her to stop, because he knows it's an admission of guilt. But he has to. It couldn't be any more clear:

And he stops her. He's compelled to. And there it is. He's got feelings for Tomo, now he knows it (whether he did before or not) and now Misuzu knows it. And when they look at each other in that last panel, there's an understanding there. Jun isn't looking at her, he's looking down. He's guilty, and he's admitted guilt to the last person in the world he wanted to. She's looking right at him. There's pain there and she sees it.

You might read the last panel as comedic in it's irony, but here that is definitely not the point. In this last panel Misuzu is deadly serious, and this is highlighted by the stylistic choice of rendering it in negative while shading her eyes.
This is actually a rare moment of generosity and tenderness from Misuzu. She's seen what Jun is going through, and it has warmed her heart, if only for a moment. She forces Tomo to go with him, out of a selfless empathy.
I actually suspect this moment was key in inspiring Misuzu to later try and be more affectionate with her friends. Seeing so clearly into somebody's soul like this. Jun's love resonates with her, and she later figures out that it's something she wants for herself. She wants to feel something similar.The circle will be complete when her getting together with that annoying dude inspires Jun to finally confess to Tomo (I hope)..

Tomo ran off because Jun got awkwardly close again, she's in love with him, and she's embarrassed and freaked out. That much is obvious, right?
So why did Jun run off?
Well, he's confronted with the fact that Tomo is a woman, in a very direct manner. He's starting to come to terms with the fact that he can't go on denying it. He's been repressing these feelings so long hoping they'd go away. He tried being apart from Tomo, he tried dating somebody else, he tried acting like nothing was wrong. But now it's right in front of him. This problem isn't going away. You're going to have to deal with it eventually. Everything staying just the way it is forever isn't a viable option. So what does he do? He makes her take the umbrella (because he cares about her) and then he runs away. Not just figuratively this time, he literally runs away.
This likely implies that he is still not ready to deal with this problem head-on. But after his confrontation with Misuzu and subsequently being around Tomo, he finally understands the nature of the problem. He's going to have to make a choice, sooner or later. It's the classic conundrum. Change what they've got, or throw it all away. It can't just stay the same.

This is an interesting little tidbit.
Basically what Jun is saying is that if Tomo found somebody she was closer to than him, he'd end up lonely, because he wouldn't get to see his good friend as much. That's the point he's making.
I read this as him rationalizing his actions to himself. Look at his manner in the last panel. He's got a look of desperation. Jun is almost always portrayed as almost expressionless, very drawn in the face, or smiling and laughing with Tomo. Here he's got an expression he's never had before, and it's in stark contrast to the previous panels of the chapter. He's pushing this idea, but he's not really trying to convince her, she doesn't even understand. He's trying to convince himself. If this were his true feelings he would have his regular hang-dog expression, not this weird bug-eyed, ruffled used care salesman look.

So the timeline is like this (correct me if I'm wrong):
They all start middle school and Jun sees Tomo in a dress for the first time. Over the course of the first year he falls in love with her and gradually stops hanging out with her. I suspect that during this time she came off as just as dense as he was at the beginning of the manga. Like he probably literally confessed to her before and the same exact thing happened, and she just doesn't remember. You heard it here first. So they don't hang out for around a year. He's still in love with her so he tries dating Misuzu to see if that will take his mind off it. This doesn't work. They break up right before graduation at the end of the second year of middle school. Jun starts hanging out with Tomo again at the start of high school. He has decided to repress his feelings and act like nothing's outside the norm.

That's my explanation... But now that I'm reading this again, after going all the material, I find it not quite satisfying. It's a little too simple, convenient. I still suspect it's partially right, but there's this line:

This implies there was a specific catalyst. Some event which caused some portion of this stuff to happen. Maybe it was Jun confessing to Tomo in their first year of middle school, and her not understanding causing him to feel rejected and avoiding her for a year. Maybe he's even doing this to her as some kind of revenge and he'll eventually concede that he doesn't care about that revenge anymore. Maybe he's Titus Andronicus.
Anyway, to me, the thing that makes the most sense is that Jun confessed to Tomo at some point and she doesn't remember because she didn't get it. Maybe that's too cliche and I'm underestimating the author.

I just started reading this, if this guy is supposed to be faking it then it adds some really weird context to some of the pages. For example he spends a lot of time sexually harassing her it seems like.

That one anon may be overstating it a wee-bit, but it becomes incredibly obvious later on that he is also into Tomo, that he's aware of this to some degree, and that it's actually Tomo that's too dense to notice anything. Jun might also not notice she's into him, though. I feel like there hasn't been too much on that end for him (vis-a-vis him knowing she's expressing romantic interest in him). A lot of the things for Jun's interest are him reacting to Tomo's oblivious actions, rather than him responding to her own overtures. Most of the time the joke is Jun is obviousness to Tomo's actions, at least apparently. A few scenes, such as Jun trying to explain why him being jealous of Tomo potentially getting a boyfriend is standard for platonic friends come off as him being in denial of her interest and his, but given some his reactions to her teasing it's also apparent he knows Misuru is teasing him.
There's also the fact that Jun's really serious about keeping the Karate Club head from telling Tomo anything about what he said to him. I dunno, it's also just sort of a typical Japanese rom com, but some of Jun's stuff does add a bit of a twist.
