Are you thinking about the rumors that they fell out over Utsu changing the original concept for the episode, and then fled after having accepted to part of episode 9?
I don't know about the second part, but when Utsu made his twitter acount one of his few tweets was saying that the concept for the episode "was almost all" by himself, and that Kon hadn't touched the storyboard.
At any rate, they were definitely got along alright after that, since he's known to have been working on YMK before it got canned.
