Shinji was the first person to actually be nice to Kaworu and not just use him like SEELE, and represented everything that he loved about humanity, that's why he fell in love with him.
Shinji fell in love with Kaworu for similar reasons.
It's not really about being gay, Kaworu and Shinji's relationship goes beyond sexuality and sex. I'm pretty sure they'd feel the same way even if Kaworu was a girl or Shinji was a girl.

I think the complaints mainly come from generally content people who were deaf to the psychological aspect of the show—people who just want to see robots fighting each other.
I just watched Eva for the first time recently. Instead of disappointing me, the last two episodes had a powerful, positive effect on me. I felt completely changed; I felt a warmth inside my heart—it's not just an expression!—no story had affected me like that since I was very young. It's impossible to articulate completely.
Do these people really think that, in heaven, everything will fall into accord with the laws of convention?
