The point was that they weren't allowed to actually advance as a species. Once they showed theirselves to be too capable the humans would kill them, because they would be a threat. Squealer said that himself.

Showing humans being brutal against Queerats early on would have weakened the conflict quite a bit. It wouldn't have made dramatic sense.
But since we saw humans doing pretty fucked up things, like attempting to kill Mamoru for being just a tiny bit too weak, the accusation that they exterminate colonies of Queerats for the pettiest reasons would be rather easy to swallow.
