The mangaka originally planned on having Mushishi set in somewhat modern times. Ginko's clothing is a reference to that.
At least that's what I've heard, can't remember if it was a reliable source or not.

I thought it was just to set him further apart from the his surroundings and other people. Especially since his personality is actually pretty amiable and friendly- a gap moe kind of thing?
Mononoke did a similar thing in the last set of episodes, except opposite- the Medicine Seller was still wearing his old flashy clothes in a more industrial-railroad-era of Japan (fucking with any idea of how old or what even is that guy). Another character commented on it and the Medicine Seller basically says "well, if someone in my line of business wants to sell in these times, got to wear a costume like this..."
