No, the possibility also gets mentioned in the Manga. SAC and Arise are the only versions where she is proven to be female however
And in, Arise you could say that she never was a boy or a girl because she was cyberized as a fetus and only became female when given a female body. Only her chromosomes could be used to determine gender in that case, and even then intersex people are more common than you might think, some of them can be completely indistinguishable from the opposite sex until you check the DNA, and go their whole lives without realizing this.
It might be that she was assigned female simply because all fetuses are female until the Y chromosome makes some of us into males. This is unlikely, but it's not impossible, for somebody who has lived their whole life as a full cyborg, gender would be more or less the same as choosing to wear a different pair of clothes. Any sex hormones would be synthesized or ignored entirely.
The Major is a cake. She was one of the first full body cyborgs as just a small child.

Wrong, she's cool as hell as she is. Oshii did something awesome with his Major that no other incarnation has pulled off, he made her scary. She looks and feels like a mechanical war machine. Her androgynous looks make her seem a little uncanny, like generic preset characters to a video game.
She's not supposed to be somebody you are attracted to, she's supposed to be something you fear. Because she's a multi-tonne full cyborg built to kill people. But inside of that shell is somebody who is equally as scared and that makes her sad.
She's not a sex symbol like manga Major and SAC's Major, which is cool as hell.
