What did he mean by this?
The scene where he says this takes place in a point in the plot where it's revealed Shirou has a magical item that prevents him from dying from physical trauma. It turns out though that that item belongs to Saber, and will, in fact, make her more powerful for the upcoming final battle.
Thus, Shirou chooses to sacrifice the item and give it back to Saber, as such giving up his healing powers, so they can win. He's commenting that such powers are unnatural to have anyway.

It actually means that he's right, but that's it. Shirou doesn't give a shit about what will happen if he takes the mantle of a seigi no mikata, nor does he care about why he wanted that in the first place, because the ideal itself is still worth living for.
