I know this is kind of a weird thing to say about any Jojo part, but Stone Ocean is just too over-the-top. The battles are so completely insane (and long, and they happen one after another with almost no break) that part 6 is just exhausting to read and at times can be a disjointed mess.
That being said, I think Jolyne is one of the best protagonists in the whole series and some of the best character development alongside Jonathan and Johnny.

I can agree with it being somewhat exhausting, I wish we'd gotten a bit more development from the main cast outside of battles. I didn't find myself getting attached to them in the same way I did with characters from other parts, and I think they could've benefited from a bit more downtime between fights to flesh out their personalities. Jolyne is definitely a strong protagonist though, and it was upsetting to see her go through everything she did just to die without knowing whether Emporio succeeded.

Lets say Capcom got the JoJo license again and made a new fighter that played similarly to Heritage to the Future, but like HttF they only focused it on 1 Part. Would you have them just make a new balanced Part 3 fighter, or would you base it on another part? Keep in mind the roster would end up being about the same size. The only exception is that you can combine Parts 1+2 since neither has a ton of characters.

I felt that way about parts 5, 6 and 7. I enjoy them, but I get fatigued by the non stop action, pursuit and lack of variation in the pace. It's probably why I like 4 the best, because it has slower moments to give me a break.

I've sort of come to terms with the ending of SO but it still fucks me up thinking that Jotaro died not knowing if he'd succeeded in saving his daughter, shortly followed by Jolyne dying without knowing whether Pucci had been defeated. Then Emporio knowing everything but having to keep it to himself till the day he dies. I couldn't imagine how painful it'd be to grow up with those memories, you'd drive yourself insane wondering whether all that crazy shit really happened. But yes infinite rotation would hit during an erase it's just that it's not going to since diavolo can predict.
So he could re-enact diego's final attack, he could predict johnny's underground attack without needing fodder, and he could light johnny on fire without johnny knowing unlike with diego. He probably can't set up wires since that requires him to stay in one spot and during an erase his horse would move. But that initial scene where johnny shoots a bunch of bullets and they go after diego's horse Diavolo would've been dehorsed right then and there since erases doesn't stop things in their tracks like a stop. and diavolo can't deflect away any of johnny's shots he can only dodge.

Stone Ocean really did have the potential to be easily the best part. I agree with most of what you said; the action was just too dense, it gets fatiguing. On top of that, the characters just don't have enough fun. Jolyne gets super-serious after she "steels her nerves", it happens too soon in the story. Hermes NEVER does anything besides be angry and yell at stuff, they should have fleshed her out more as Jolyne's friend. Anasui is just so one-dimensional. Foo Fighters dies a bit too soon, but her character arc was one of the best in JoJo. Just not enough character-character interaction in general to give you a chance to like them.

During Shakedown Road Joshuu showed that he doesn't hate Gappy. He's just jealous of him getting along with Yasuho better, becoming his family's center of attention and earning his older brother's respect over him (before losing it right away but still).
I think Joshuu will get along better with Gappy in the future, probably once he participates in an actual fight and they have to team up. I think it'll be sort of a Polnareff and Iggy thing where when push comes to shove they'll respect and value each other.
