Original work creator's actually have all rights for their own works, but if they've given to their editors or other higher-ups (most likely because they eitehr didn't bother checking things since mangaka are already busy enough just by drawing stuff or signed some sort of contract when they were signed up to the magazine). Some people are probably afraid that everything gets canceled if they try to complain about something while some start doing radical things (like the author of Shirokuma Cafe) in order to get the attention of the staff.
Meanwhile at SHAFT: Shinbou listens and asks for literally everything from the original creators. They very often visit the voice recordings and often appear as guests on both web radios and BD/DVD commentaries.
I still wonder exactly how they got Aoki Ume to do all that stuff (character in anime, a regular "read random lines" corner in web radio, an actual character song, etc).

I don't think it's a bad thing if the end result looks fine. The first episodes of Gintama look pretty funny after geting used to newer visuals since they used Sorachi's goofy-looking early art as their reference.
I liked how similar Saint Young Men adaptation was to Nakamura's original art style, but Arakawa done with the same visuals wouldn't have been as appealing.

of course, the adaptation and style is far from being bad, but people pushing it with the most terrible screenshots they could find AND people taking that seriously is just annoying as fuck.
