Nasu didn't design the servant, this is a project he's wanted to do ever since Apoc fell through. He's gotten dozens of people in the industry to do a design or two each, everyone is contributing.
Basically gave them full freedom to make whatever sort of design they wanted for this. Nasu wanted to have fun everyone contributing and bringing something to the table.
Huke did the Saber in that image, Nasu didn't do either of these.

Her father was planning to win the grail war, he didn't tell her to fill it with mana for the grail war persay, but as a general sort of importance daily ritual to save her ass if she needed it.
Her entire magic is based on storing energy for those troublesome times.
If he was planning on having her use it for the grail war, he would have left instructions for what the grail war really was as a foremost.

It's not really clear, but even Nasu sort of says he didn't leave behind anything properly about the grail war because of his sudden surprise death. Which is why Rin didn't know shit about the truth. Sounded like he left the gem behind with the advice of filling it every day, but we also see her just pulling it out of the chest in the anime, which probably raises an error or two if she's been filling it all this time.
Storing prana in gems for the future is kind of entirely how her shit works, so I'd say she'd probably be doing it either way.
