But of you want a more concrete answer, I can think of two things:
First, Christians were persecuted in Japan. I'd talk about it, but just go read about the history of Christianity in Japan on wikipedia. Christians were depicted as super sekrit badass clubs for the most hardcore of people. There isba degree of historical admiration and fascination with the determination and martyrhood of these Japanese Christians.
Second, at the dawn of the 20th Century many foreigners that brought Japan to the modern age were Christians. They did alot of historically significant stuff in Japan. In fact, even today, many high institutions and top universities in Japan are or at least include Christian practice. Thus, Christianity is often correlated with refinedness and being well bred in general. This is why you see rich kid private schools in anime or manga having Christian or at least Christian inspired aspects.
