Re-read the explanation, the type advantage is much more than just "how well they fight against each other", it's clearly said that the "secretion of a kagune work like a strong poison against the type they're strong against.
A ghoul investigator should not show compassion to any ghoul, it would get them kill. Amon would know this form experienced when he fought that old lady ghoul. The moment he showed compassion to her she was going to kill him, if weren't for Mado saving his ass. It probably from that experience that Amon did not show any to compassion to Hinami or her mother.

No, you only see the checkerboard in Kaneki's moments of relative sanity in this last arc. The flowers sprout when he loses his grip on reality. When the floor is plain, we're seeing things through Arima's perspective
I think checkerboards are meant to represent an unnatural forced dichotomy between black and white or good and bad. Yamori's rape shack within the cage made it clear as day to Kaneki that there are bad eggs.
Kanou says that this world within the cage is fundamentally wrong. Rize describes ghouls being held back by a cage of rules. Rules are morality; they are unnatural, thus the man-made checkerboard pattern.
I guess the flowers are meant to represent the more natural state of the world, which is senseless blood and death. The description of the Ainu who preceded the Japanese could be another support of that.

That's true to an extent, but that actually isn't the only time we see it. The most prolific use is on Yamori's torture room floor, since it's actually there. Almost every page has at least one panel with it. Sometimes it reappears, but the one I most remember (and the only one I have saved) is this one, the call back to him eating Rize. There's something to be said for symbolism like you suggest, but the foremost event that pressed the image into his head was personal and traumatic. Of course, there's nothing saying it can't have multiple meanings.

Nah, I think that first hit from powered up Amon sent him over the edge into centipede land. Doesn't take much to do that nowadays - you just have to shake his belief that he is supreme. If he weren't crazy at that point, there's no way he would have hurt Amon that much. If he brought it out at will knowing that he had no control over that state, he would not have done that against Amon.

It has many forms. I think the key feature that distinguishes it from his regular kagune is that it sprouts from his front, not his back. I don't think the mask is indicative of centipede.
