The 3 things you did were:
- Downgrade from latest firm to 9.2 official so you can hack
- Prepare EmuNAND so you can autoboot into an emulated version of your OS for safety. This includes unlinking NANDs and restoring your NNID
- Inject a CIA installer (FBI, Dev Menu, BBM...) so you can install games and get it running
And that's pretty much it. Doing any of that is easier said than done if you are dumb/using a shit guide/etc unless you happen to get a good guide/compatible setup from the getgo

Was wondering if any anon could help with my situation.
Basically while hacking an o3DS I ran across a few issue where rxTools is unable to boot into emuNand. Everything I had read said that this was a issue with menuhax being installed on both the Sys and Emu. Along with just not using the tigger during the later half of the boot would fix this.
This did not work for me as my menuhax are set to only go into sys while a button is pressed. So after some testing I removed menuhax and manually did the browser exploit again which allowed the device into the bootmanager, and ultimately rxTools could boot into emu.
The entire process had to be triggered manually and reinstalling menuhax causes emuNand to refuse to boot and just cycles back to the bootmanager. Any fixes?

On this step:
Just place the relevant files for your system on your SD card. For every .here file on your SD card you should have the real file next to it. Once done you can safely delete the .here files. To review: firmware.bin and firmkey.bin both go in the /cakes folder. Now launch Cakes through the homebrew launcher, and hopefully you get to a menu. Go to "Select Patches" and check "Enable emuNAND" as well as "Disable signature checks". Now Boot your CFW.
Welcome to emuNAND. Protip: make a new folder right now so you can tell when you're in emuNAND or not. Cakes does not yet tell you which NAND you're in.

If you're on an O3DS, you can just go to System Settings from emuNAND and update. If you're on an N3DS, as of recently you can also update through the System Settings. Just make sure you get the proper firmware.bin file as well as slot0x11key96.bin if you do update.

Whenever I try to install a custom theme on emuNAND via CHMM2 I get this error

10.3 is recent and still in development. The only downside is that out of region DLC can't be used until NTR updates for 10.3 support. Reinand, Gateway and Cakes are currently the only three CFWs that support 10.3 emunand, but RxTools is on its way.
Otherwise, use 9.5 rxtools and stack NTR on top of it, then use "cryptofixed" roms if the game requires 9.6+ FW to play

Nothing wrong with staying on 9.2 until you start seeing compatibility issues/a sudden lack in cryptofixed roms over time, which will probably happen as 10.3 gets older+more developed
Updating rxtools is as easy as replacing your /rxTools/ folder with the new files. This is assuming you are already using the nightly version (aka you don't have rxtools.dat on root and can autoboot)
Of course, you'd have to wait until people confirm the official latest nightly working for O3DS/N3DS EmuNAND 10.3, because there's too many fucking builds of rxtools right now to even tell what works anymore.

I don't think this is true. part of the reason you may think that is because cryptofixing only applies to eshop games. If you've ever had to navigate to an eshop page to get a game to work, that's a situation where you'd need cryptofixing. I believe it does require an extra step when decrypting but I've never actually done it.

Well, I currently do have my n3DS on what I thought was the latest nightly, and it starts if I don't press anything (Themehax override). Works great, no issues with what I'm playing (Rhythm Tengoku, EX Troopers, MHX) at all, save for a minor issue that's solved by closing my 3DS shut then opening it. 3D slider's scrambled if I don't do that otherwise.

Okay, after wasting the whole night for downgrading, installing CFW and getting into the whole stuff I still have a few questions of general understanding:
The emunand is like a emulated 3DS just with custom firmware stuff, right? Lets say I want to change said CFW, how does it work? I did everything from that guide:

And while doing that shit I also had to rename boot.3dsx into bhbl.3dsx, which confuses me a bit. Why exactly "bhbl? If I want to change to rxtools, do I have to do more or can I still throw it into my root? I doubt it since there seems to be a file where I have to add rxtools then.
My second question would be: Say I update my emunand to 10.3, would I be stuck with reinand until rxtools gets an update to run with 10.3? And what are the beenfits I had other than accessing eshop and the ability to do anything else that would come with the latest OFW? It sounds to me like its the same thing we had with the PSP and CFW, where all CFWs got an update to get recognized as the latest CFW. Are there certain 3DS games for example that only work with certain OFWs? I remember that on PSP newer games needed to be patched to run on CFW thats based on old OFW. Is it the same on the 3DS now?

1 - Backup the SD card to computer

No FW version to date has added new features that are required to run games, as in new functions the game uses frequently, not just something thats called once at the games boots and never again.
and we have the keys for cryptofixing for the any game that will work on a 3ds/n3ds because of reinand guys.

as someone who actually cryptofixes games thats exactly how it works, region locking and fw restrictions are entirely anti piracy/other bullshit issues and are not real restrictions, at the beginning of a 3ds file there are hex bits that contain markers designating which firmware and which region the game is for, when the 3ds loads the game after install it looks for these bits and if they dont match the system goes into kernel-panic and you have to restart the system, but because, like with every way around their security, nintendo is retarded the system doesnt give 2 shits if that data is just gone (well not gon, just replaced with 00) and will boot the game perfectly.
another thing of note is the bits for spoofing are higher then the bits for RF, so if you removed the bits for RF you've removed the bits for spoofing, and the cool thing is these are always the same length, and always end at the same line, and this is a hardware crypto thing so they cant really just make the bits shorter/longer for every game.
some RF cia's (for example in the pinned thread on 3dsiso in the cia section, the Ace combat (RF) game isnt cryptofixed completely) arnt always cryptofixed, but this only happens if you remove the RF bits by hand and leave the FW bits alone.
but the most popular tools (like simple cia converter) strip them all.

That's not really what you did though. When you launch the exploit to enter in emuNAND (or better, redirected NAND), the console gets rebooted, with the exploit telling it to look in the SD card 1GB/2GB partition instead of the console's internal memory (NAND).
