I think that it Tommen will kill himself AFTER Cersei kills Maegery with wildfire.
He is infatuated with her, and her death will strike a big blow to him, especially if the HS and the sparrows die as well. Cersei has a brief moment of "happiness" after her victory in burning the sept down and killing all her enemies / rivals, but then Tommen kills himself out of grief, sending her over the fucking edge and fulfilling the prophecy.
I don't think they will work it into the finale, but the prophecy of Jaime killing Cersei could also be worked into the plot this way in order to save the city once again.
That said, Kings Landing is fucked, it will all go up in flames eventually because the plot of fighting for the throne is done in the show. Stannis is dead, with Tommen dead there are no heirs to the throne. Jon doesn't want it, Dany does, but she's not going to show up in Westeros (if at all) until next season.

So basically, Jon is a non-character. He is present in scenes about him, but as if he's not there. He can do whatever, but we simply never give more insight into his character. He carries the most important scenes and he appears in them, but we don't know who this resurrected grim sad looking person even is, besides that he is easily persuaded by his sister.
