So i think the main plotline to the film is the people in the bunker where took down there in all the chaos of the destruction of the city with Clover. Or the big guy knocked them both out and placed them underground to protect them etc

Right, but the military wouldn't be able to be everywhere at once. The overwhelming majority of attacks would be on civilians, probably lone ones. That's why they're so dangerous if they get out of containment. The damage those things could do to rural areas, or even lightly defended urban ones, would be devastating.

Why? They were clearly in the subway tunnels, they could have easily made it out of Manhattan before HAMMERDOWN came (those in the tunnels could have survived the blast as well).
They wouldn't be in California in one day, but they're fast, intelligent and hard to track down. If they breed quickly (which has yet to be determined), it could spiral out of control quickly.
