Turns out Missy was Clara all along, the Master was only a ruse. That's how Missy had Clara's number in Bells of St John, and she's been guiding the Doctor since.
The season opener takes place chronologically after the finale, which I guess makes sense with the confession dial and the three weeks of mourning but not when Missy tries to get Clara killed. Whatever
