The 3rd viewing is when people generally start to get it. basic rundown: She wants the power of Atomisc the Pirate king, the most power N.O. user in the universe (The giant bird), but he is imprisoned within the giant Iron. N.O.'s main use is to open a portal in your head that can pull things through, sometimes from lightyears away. Noata is a natural N.O. user, but can't control his power. Haruko (aka Raharu) can activate his power through emotional triggers, and is basically just using him as a slot machine until he pulls through the right thing that will activate medica mechanica and release Atomisc.

As for my waifu, I can think of three ways to go about it.
The first would be to cast her against her sister. Maybe make her the jealous one, afraid that Touko could one day try to steal her True Magic.
The second would be going with the "power corrupts" angle. True Magic is very powerful, and she gives into the temptation to abuse it. She doesn't even have to do bad things with it, she just has to use it wantonly enough to cause entropy issues like Touko was afraid of.
And the third would betasking the party to protect a young noble that she wants to molest.
The hard part isn't trying to recast Aoko as a villain, it's trying to make sure she's beatable.

No trouble with the "evil" part; and yet, I can't say she's already the BBEG. She's just too loyal and submissive to her boss to be the largest threat around.
I'd probably cheat and say IlPalazzo (or his equivalent) ended up dying, transcending to another realm, reassigning her, or is put in some position where the PCs can't hurt him; and his last request is that she conquer the area in his name.
Her competence and power levels are so low that she could only really work on a street level. And she'd either have to rely on leftover minions from her boss, be put near people that already hate their government and will band behind anyone, or just go it alone with 1-2 women and a dog.
Probably the type who's sturdy, relentless, and unpredictableand adaptable to sudden genre swaps if we go by the anime, but not the best at managing allies or coming up with strategies.
For the full effect, would probably pop up as a part-time worker in shops PCs visit due to her low budget.

Drakengard 3-style plot where all the sabers exists, accidentally created by the original one (possibly some Gaia fuckery), and rule the world.
They go from good benevolent rulers (Lily, Nero) to straight up warlords (Lancer). The players are introduced to them by working for one/a few of them.
The original Saber refused to rule and disappeared, she reappear at some point and starts killing all the other Saber clones (starting with the one closest to the player).
Either so that she can rule all the end by herself and create her ideal kingdom, or it's all a plan tied to a big tweeeest :
In this dimension Saber managed to have the Grail realize her wish, however due to the throne of heroes being chokeful of Saber clones and Angra Mainyu fuckery, the Grail granted her wish by transforming the world so that it would be governed by every Saber clone. And as time goes on, each Saber have to bear the weight of all the evils in the world. Wich created a perfect sinless world, but as time goes on they themselves become corrupted and the sins start to pour out corrupting the land and the clones (making them more and more evil).
Original Saber (Arthuria) want to kill all her clones in order to bring an end to this, once she has all of Angry Manjew within herself, it's up to the players to kill Arthuria who has become a Saber Alter on steroids at this point.
Of course that means that Saber Alter is absent from the setting, until the very end, and that the world is essentially "high" urban fantasy with monarchies, fairies and monsters and becomes more and more twisted as time goes on.

A possibility would be that Rapunzel is indeed genuinely good, but is a "selfish evil". Essentially, she's not aware of her own importance and her selfishness have terrible consequences. A good example : She flees from her tower to discover the world, as a consequence people discover her power and want it for themselves, they fight each other to get their hands on her while her captor unleash all manners of evil over the land in order to bring her back.
Even though Rapunzel is horrified by the consequences of her actions, she doesn't want to be chained by anyone anymore. She either keep on living her own life creating more and more chaos around her, or she marries one of the lords and other greedy lords start a civil war, Troy style.
The only way to stop all this shit is either to send her far away so that she'll cause chaos somewhere else, find a way to take her powers away or kill her.

Well she's pretty altruistic. Decides to kill ALL the monsters thus saving all of humanity knowing at the end she'd starve and die. Why not just make her a more selfish version of herself? Maybe wants to enslave sapient races and sort of "farms" them by putting them into compact cities behind walls. A self made corral of sorts. Then when the time is right she leads the monsters on a raid on a few that gets enough for them to survive but not enough to erase that city. Then she picks the juiciest from the bunch and eats them. The humans think that why not infallible the cities, that they don't know she helped create some time ago, are still the safest option than dangerous country living and the monsters think that while they run the small risk of being eaten due to statistics they also have a steady supply of food and a warleader that ensures everything runs smoothly. One comes back to life a soulless husk driven by an almost insatiable war lust and vindictiveness for the system as a whole and the other comes back the literal avatar of death. afterwards she does make it work but ties it solely to this staff she carries that heals wounds or wholesale ressurects a battelfields worth of corpses. So instead of doing the doctorly thing and mass producing these staves with her vast fortune and multi government/shadow organization backing she makes a battlesuit reminiscent that flies so she can personally hand these out in the capacity of a single person.
Its lore(ish) that the respawn rooms use this tech as well but looking at the omnic war casualties rising she isn't producing these staves for anyone else despite the fact we know she's can personally maintain them and make them in the back of a moving caravan and those rez vans are being billed to all the worlds government.

After the Femme Fatale ending to Fate/stay night, Dark Sakura fucks everything up. The Mage's Association fights a losing war with her for years, all the while trying to phone up Zelretch who's off in some alternate universe whoring or whatever he does. Eventually he picks up the phone, warps to the correct universe, overloads Dark Sakura with the infinite mana generated by his Jeweled Sword, and fucks off.
Rin and Shirou are released from Dark Sakura's cavernous vagina, but Shirou is dead. Rin is grief-stricken at losing everyone and everything important to her and also corrupted and insane from being cooped up inside a shadow monster for years. She has hope that she might be able to recreate the Jeweled Sword and use it to go to an alternate universe where everything is fine. Unfortunately for her, Dark Sakura's years-long rampage also claimed the Tohsaka manor, and Zelretch's blueprints for the Jeweled Sword were left tattered and incomplete. She devotes herself to study and experimentation in an effort to recreate the Jeweled Sword.
Her attempts become more and more extreme and destructive over the years, and the Mage's Association begin softly, asking her politely to stop. Eventually they start physically meddling with her experiments, to the point where she can no longer ignore them. She decides she needs to cripple the Association before she'll be able to make any more meaningful progress, and thus becomes BBEG.
