I think his starting base stemmed from the necessity of setting up shop in the most secure possible location. Earth was over-run with mad max-style techno-barbarian warlords all wildly killing each other. Genetic upgrades, psykers, cyborgs, etc. So he couldn't exactly plop down whereever he wanted; he needed to start from a place that was A) inaccessible, B) defensible, and C) not strategically important enough to be worth bothering to attack. From there, he'd have the luxury of time and safety from which to brew up his own army of transhuman supermen.
It's also possible that the Emperor was simply one more technobarbarian warlord himself: a genengineered psyker superman who took over a biolab where he was created rather than an ancient freak mutant who built the biolab himself. In that case, his rule is like Best Korea, with a fake origin story meant to justify his rule and make anyone else illegitimate regardless of his individual power.
