I'm considering starting up a game of dark heresy for my group using the second ed rules. I'm fairly new to the system and 40k as a whole so does anyone have any advice when running this? I was recommended eisenhorn as reading to get into it to start.

Don´t.
Abnett is garbage, he absolutely misrepresents EVERYTHING, he is just getting lauded overmuch for not being as shit as many other Black Library writers, but his stories and characters are criminally cliché, and his failure in adherence to the background is rarely topped.

If you want background read literally anything else, Shira Calpurnia -mostly the first book- is much more what you need. Jaq Draco is also much more representative of what you need for DH. They are written by people who have an interest in 40K, and clearly know the world, something Abnett even admits to not do.

Dark Heresy should be investigation heavy, yes. Your classic opponents can be multifold, Eldar, chaos cults, genestealers, plenty to pick from.
Combat in DH takes long especially if your players haven't done it before.

Also, the world is bloody grimdark, there are few happy go lucky, sheltered adults trying to preach world peace and being a xeno-loving cuck gets you executed at best. The entire Imperium is besieged by all sides and constantly under threat of being infiltrated. That gives a very paranoid mood.

Don't listen to this faggot. Eisenhorn is the only WH40k fiction that can be said to be marginally better than junior-high-school tier fanfic.

My advice on this game is to make two or three characters, with the assumption that the first is doing to die horribly.

thats a good way to go about it. Just read the rulebooks, they should have enough fluff in them to get a feel for things.

Eisenhorn isn´t a horrible extension of it, since it was basically written alongside the old Inquisitor game, which was kind of the same thing as Dark Heresy.

The setting is galactic in scale for a reason.
So that it can literally be infinite in depth allowing for infinite new stories in roughly the same setting.
Why do you need to move forward, when we can move infinitely inward?
There is no one storyline in 40k. 40k is an infinite amount of stories of differing themes and degrees of awesome to expound upon and enrich and explore.
