There's a bunch of them, actually. John Lennon, the original Super Skrull is often cast in a heroic light (just not to the Fantastic Four), Xavin of the Runaways, Hulkling, Bartak, etc. The list is actually kinda long, mostly because the Skrulls are portrayed as a people who are just mostly bastards. During Secret Invasion, there were clusters of Skrulls all across the galaxy that fought against the nutters trying to take Earth.

Well, Skrulls have the potential to be "Super-powered". So they can have all sorts of wacky Marvel universe type abilities. Genestealer cults are limited to basically being very tough xenomorphs and some telepathy.
On the other hand, if the Cult succeeds in sending its signal to the Hive Fleet, then a planet is pretty close to doomed. So I would go with the Cult.
This is actually one of the few 40k cross-overs I think would be fun, because super heroes don't have a "kill 'em all and let the God-Emperor sort 'em out" attitude, so an insidious cult that's been genetically subverted to evil but is still basically full of innocent people would be a real moral challenge. I guess Reed Richards would probably figure out a way to de-Genestealer people or something.
