The problem is that belief is not the power of the warp. Now if humans were eldar who were created with the ability to make warp entities it would be different. Humans feed the warp with emotion, and emotions are the chaos gods. Zealotry is excess, hate for Xenos is still just hate. The emperor is a man on a rowboat on the sea of souls. He might be able to pull one or two out in his lucid moments, but millions are swallowed by chaos leviathans. However, changing of the nature of mankind would also change the Four. Which they may or may not welcome. But when one dude challenged the current core principles of both them and humanity at large, they got super pissed and called him "Anathema", so I'd say that it's the closest thing Chaos Gods have to feeling pain.

The Imperium is really good at creating its own enemies.
But people obey for the reasons they always have. The Imperium is their home, they buy the propaganda, they fight for the people behind them, they've never known anything else, etc. etc. Don't dismiss the importance of religion too. We live in an increasingly secular/atheist global culture, but there's still a good chunk of the world that considers spiritual matters vital enough to kill/die for. Many Imperials genuinely believe in and love the Emperor, and His Will is a sufficient justification for literally anything.
And, well, the 40k verse is pretty shit. Most significant alien empires are highly predatory, there are large, aggressive polities trying to destroy humanity as a whole and the feudal religious/military alliance that is the Imperium is the best shot most planets have of surviving. The fact that the Imperium is a very heavy handed, baby-with-the-bathwater kind of organization is just the cost of doing business from most people's perspective.
