A single covenant ship and a single UNSC ship chase each other to the edge of known space. Making landfall on a hostile alien world to finally square off, a freak solar event grounds both ships permanently and cuts off communications. They fight each other bitterly for weeks, turning to months, turning to years. As time goes on, their conflict degenerates and both sides run low on supplies. Eventually running out of ammunition to sling at each other, and food to feed themselves, the two factions slowly begin to realize an agreement is necessary if eithe is to survive. Mutinies, atrocities, and agreements take place. Former enemies turned allies fight together against former allies turned enemies. The years grind on, with both sides working together and killing each other for survival in a seemingly endless war against their enemies and the planet. The battles and killing never cease. Whether it be because of the almost forgotten war, personal vendettas, or simply for food and shelter. Both sides full well know they face court martial and execution should they reconnect with their respective superiors for all that transpired in that time on the planets surface. Eventually though, perhaps after decades of constant fighting and surviving, a ship none of them can recognize makes land fall. Humans and aliens together, informing the beleaguered combatants that the war has been over for years.
Think Apocalypse Now meets Lord of the Flies meets that trope of former enemies working together in life or death situations.

An MIA Spartan who survived the war refuses to believe/accept that it's over, ww2 Jap island guerilla style. In addition to being a one man killing machine, he's riling up anti covenent sentiments among humans on a cosettled world that represents the union between the humans and the aliens. You must now defeat these well intentioned but misguided separatists and bring in their SPARTAN leader to prevent an intergalactic incident from sparking a new war.
In the midst of the war, a human AI and a Covenant AI fall in love. They desperately try to keep their two forces for fighting so they don't have to destroy each other.
You play as the soldiers, who have no idea why so much keeps going wrong.

Covenant SpecOps team is deployed via drop pod insertion to human occupied worlds to scout for the best insertion points for a full-scale planetary invasion. This mainly consists of hunting down and interrogating humans on the fringe of populated areas (think Winter Contingency on Reach). After the invasions have been finished and a sufficient chunk of the population has been killed via glassing, the planet is converted to a mining operation so that important supplies (such as fuel or plasma batteries or whatever) reach the front line faster.
Meanwhile, an ODST or SPARTAN-III fireteam is constantly deployed in order to break up Covenant supply lines by sabotaging manufacturing centers and resource refineries, as was the case with Operation: TORPEDO.
Eventually, the Covenant Team is sent to a planet for the purpose of locating a potential Forerunner artifact. They eventually begin excavating the planet and establishing facilities for refining minerals or for reclaiming Forerunner technology.
The ODST/SIII team is sent to the same planet under orders directly from ONI for the purpose oflocating and capturing a Flood specimen.. They stumble upon a potential containment location just in time for them to findthe Covenant Spec Ops team opening the vault, releasing the Flood inside.
