What if the entire Imperium turned against the Marines and sought their destruction? How fucked would be the marines? Can they survive?

Nothing would happen because the Imperrium is so bogged down in beaurocracy that the order would never make it outside the Administratum anytime soon.
For all we know, the order might have already been issued but the spires of beaurocracy in the Imperium are so confused that by the time someone will rediscover it again the Imperium will be already extinct

That depends, are we talking the usual approach taken by people in a setting where charging through a minefield while under fire so you can try to cut a tank in half with a giant chainsaw is a valid tactic or are we talking a smart approach?

That's an exaggeration. In Mont'ka and Kauyon books, the High Lords were on point and were aware of the developing situation.

Their response to the Tau victories and the death of a Chapter Master of a Founding Legion was swift. It happened in less than a year.

They already did. The Emperor himself tried to have his sons and their legions killed. Half the legions turned traitor and sided with the Emperor in the hope of being spared and there was a big as battle that ended with the old Emperor dead and his successor Horus was left in a coma, mortally wounded. Hours was taken and imprisoned inside the Golden Throne to keep the light of the Astronomicon shining so the false Imperium can still function.

The Traitors had their legions downsized into chapters and now no longer have access to their own ships, instead having to rely on the imperial navy and the techpriests of mars. These sad remnants are constantly checked for mutation and are forced to worship the False Emperor. They are only tolerated because the Traitor Chapters are the only thing the False Imperium has to counter the Might of the True Legions. The True Marines have survived for ten thousand yeas and have founded their own Imperium within the warp called the Eye of Terra.

This information is Code Magenta though, so don't tell anyone who isn't a High Lord.

In that case all of the remaining marines get their shit together, mostly forget about bitching at each other and march to Terra, to reclaim the Emperor, while the Alpha Legion provides a safe coridor directly to the Solar system for the space marine army to path through.

The Space Marines are like the Imperium's best rapid response asset, the imperial warmachine is pretty clunky but space marines are self-sufficient and operate largely outside of the bureaucracy.

Alot of space marines in the field would probably die, but that would only be a fraction of the total number. Fortress monasteries and frontier chapter worlds etc would never just let an imperial fleet roll up weapons hot and take position over all their shit or anything of the sort, so just alphastriking most of the marines is not going to happen.

Once it was clear what was going on, space marines would probably decide that the imperial authorities are corrupted or misguided, and start banding together, and declare themselves lords of their respective planets and systems. Some space marines chapters operate like mythic warrior gods on planets largely populated by savages, but a lot of them recruit from hive worlds or functional societies, and once they're free of the restrictions placed on them they'd start using all that infrastructure to defend themselves.

Look up the Badab Wars, it would be like that, times a thousand, without any space marines to send against the space marines.

With the living propaganda machines that Marines are, and all of them are suddenly slated for extermination by the High Lords, you immediately bring the Imperium back to the hell that was the Horus Heresy.

Only this time there aren't any loyalist Marines. Only renegades and and the Traitor Legions and their human armies/slaves/whatever and the rest of the fucking factions all gunning for a weakened Imperium.

Maybe the Marines aren't the clear winners.
But the Imperium is going to get curb stomped by a galaxy that fucking hates them.
