Anima: Beyond Fantasy is fucking fantastic for Nasuverse settings, partially because a good chunk of the game devs were inspired by Type-MOON works. Hell, the Eyes of Death Perception are a thing that players can get at character creation.And true to Nasu, it's debateable on whether or not they can kill Summons, which is how you get Servants.

Fate. It fits perfectly.
Legends of the Wulin if you're willing to put in the work. It's a fantastic high action combat system, but it's got a harsh learning curve and the core book editing sucks. Still, it's the perfect combination of deep combat mechanics and a focus on the thematic, narrative and conceptual elements of conflict rather than the nitty gritty details that makes it ideal for stuff like the Nasuverse.

Coincidentally, FATE works extremely well for Holy Grail War shenanigans.
My friend had some success running it in MURPG's diceless system by giving Servants many more stones to play with but a harder time regenerating them.

Nasu said that Shiki, Shiki and SHIKI can kill Servants though. Beating them in combat is another question.

Tohno needs more training and development of his MEoDP before he can conceive and see the death lines on Servants. Ryougi/VOID are already fully developed so they don't have that issue
