Loretta Lynch will prosecute the case, because they will not risk alienating moderate voters (the real deciders of elections) to look at a Republican candidate who has promised to allow their DOJ AG appointment to prosecute Hillary if there is evidence of her wrongdoing.
Obama will not offer a pardon to Hillary; he has always been about building his own legacy and he doesn't want the highlight of his presidency to be something a la Nixon. Furthermore, that would tarnish the establishment Democrats and drive voters into the open arms of Bernie Sanders, the DNC's "Trump". Obama, Hillary, and establisment Democrats want Bernie about as much as they want Trump (read: 0%).
Hillary. Is. Fucked. When you have Huffpo, Salon, and the scum of the mass media writing about how fucked she is, you know it can't be covered up anymore. Why don't you see it on TV yet? Because the media elites don't want Bernie to win either. Hillary will get the nomination. She declares a strong VP candidate, most likely chosen by the DNC. Then, she gets indicted at a convenient time for the Democrats, and the campaign now focuses on the VP's ability to act as the President.
Bernie, who will have been shut down by then, won't have the momentum to get back up and start a third party run. He will be pressured to not re-enter, because pulling votes for a third party will guarantee a Republican victory. Nobody will question the shady backroom dealing, because the narrative in the summer up until the election will be "We Must Unify and Stop Trump".
