Does anyone know the best way to use FFMPEG to check if a video stream (HLS, etc.) is out of sync with audio?

Probably can't be done.
The only chance you'd have is with something like an MPEG-TS which keeps timestamps, but the program is likely to correct it automatically when you play it.
