I use Deluge. It's a pretty good client because it's simple, usable and works on multiple platforms.
Tixati's also good, but it's proprietary.

If you're using a always on server for torrenting, get deluge because of plugins and easy automation compatibility.
If you're on a personal computer, use transmission.

Yes-yes-yes, the Deluge daemon mode is incredibly useful for seedboxes. And it can be controlled via the CLI, in addition to connecting remotely via the GUI.
Transmission is my 2nd choice of BT client, since it also has a really nice interface, and a daemon mode. I use it on the Mac, but otherwise I use Deluge on Windows and Linux.
