6.046j (that version) is beginner level. It was later changed to be "intermediate level" with 6.006 being the "beginner" level.
I haven't really taken the time to look through the difference between the two but it seem at a quick glance 6.006 is more applied/what you'd see in a discrete course and 6.046j (that version) is more theoretical and what you'd see in an algorithms course.
