The point is that TC worked, and the NSA hates encryption software that works- and so connecting the two when TC goes down is not that difficult.
Especially when the circumstances around the shutdown were so fishy. There were supposedly secret messages in the website, and even ignoring that, there was a recommendation to use bitlocker, the most obviously backdoored encryption program.
It might just be that the web host was compromised, or it might be that the people running it were, there's no real way to know.
