What are the best exercises for this area?
Are there any more isolated exercises you'd recommend than squats?

Deep leg squats.
Lower your body fat %
Run stairs or stair climber. Then continue climbing but now skip 1 or 2 steps in between.

Squats are pretty much out of the question because of knee problems or something like that...

if you cant do squats then do leg curls to workout hamstrings.
Try body weight squats if at all possible. Don't do lunges though. Those just fuck up your knees.

Glute bridges, Bird-dogs, Fire Hydrants.
All have in common that they get your glutes firing harder than skwaats or deaflifts.
