15 years later when Eva picks up, it does seem like people have been breeding at a decent rate. We could, with a very liberal estimate, say the population around the world has grown to 4 billion.

It's never really explained in the series properly, Anno went over it to a game developer company though and it's considered canon.
Basically:
1.) Gendo wanted to combine Adam (His hand + Kwarou's soul) + Rei (clone of his wife with the soul of lilith) together to fuse his soul into Eva 01 so he could be with his wife forever. It's unknown what happens to everyone else in this scenario, presumably they get tang'd and he didn't care
2.) SEELE wanted to combine their souls into the mass produced evas (there were supposed to be 12, the number of SEELE members) and then using unit 01 combine all human souls into them as fuel to create 12 god-like beings. They'd represent the pinnacle of human evolutionary capacity and probably be able to create new life
3.) Yui (and later Rei's) goal is the most mysterious, she more or less manipulated everyone towards her own end (shinji included) and wanted the 3rd Impact seen in EoE (all humans combine). Yui hints that she intended to keep her soul inside Unit 01 and journey into space as a new Seed of Life to create new life on other worlds. At the end of the series Unit 01 drifts off into space with the lance of longinus. Meanwhile, Rei's instrumentality is foiled by Shinji though people can exit only if they want to, which probably doesn't bother her much.

I personally never saw it as a joke. The ending focused on the characters and their issues over action and fights. It resolved what I wanted resolved in an original way. It even had a meta commentary on how this story could had been played straight, which I felt reinforced how the series ending cared more for what made the show special than what the genre demanded.
When I first heard of the movies it seemed tacky. The big evil does the final attack while the secret masterplan was played against the clock ending in the now official couple surviving the end of the world. When I watched it was much better than what I imagined, because it's really well done and unique, but its strength was something that wasn't that big in the original series.
But we're discussing it right now. We have opinions that we can explain and find different grounds in the source material. I'm sure that's what makes this anime special, even if a lot of people think it deserves to be hated.

The argument is simple.
Anno, or the members of Gainax, did not invent Evangelion by defining it in it's entirety before they began.
Nor did they have a solid plan of what to do, or not to do. Anno genuinely, according to himself, started out the whole thing with the idea that it was going to be an awesome robot show. Due to various factors, strokes of genius, coincidences and whatnot, it became NGE instead.
Many attribute depression, pressure and a tight time-frame to the reasons why.

As I see it, the show is mainly about deep-rooted psychological issues like you see in people with personality disorders and about the existential problem of dealing with "otherness".
I think the theological themes are there to punctuate that. What is so typical for the theological traditions that are referenced, is that everything takes place within a single divine spirit, in which other individuals are nonetheless allowed to exist and even have a free will. The irony is that the show focuses on characters that somehow have such severe attachment disorder issues that they seem to have trouble with the very notion of other psychic entities even existing at all. That seems to me what is hinted at in a lot of the introspective stuff. The central theme of the show therefore seems to me to be something existential; it's about the paradoxical relationship of human souls with the bare fact of "Otherness". It's interesting to note how the soundtrack seems to have titles that directly refer to theories that deal with these issues, psychoanalysis and so on.
How this seems to play out on a plot level is, it seems like the Angels are responding to what the characters in the show are doing as a kind of "cosmic immune system" would, pretty much like actual angels probably would when confronted with deeds of such hubris. In a way, Shinji's personality is kind of the morbid conclusion of humanity's tendency to this hubris as exemplified by his father. His strong, destructive urges to reject otherness and to put himself, "spiritually" in a position that could only be attributed to God (to want to be a spirit all unto itself), seem to be, ironically, what enables him to be the "chosen one" to fight angels. The underlying tragedy of the show seems to be that the characters with which the viewer becomes familiar turn out to be monsters, they are literally doing something of the same order as the antagonists of the Book of Revelation are portrayed to be doing.

I was on board until you started making shinji into a hero. I never saw him as such and when he saved the day it was always because others were fucking it up with their own issues and he was being used by those above him (in NERV or inside the robot). The main characters don't progress the final destination, they are just soldiers sent to maybe die to protect a cause they have no connection to. Azuka is by far the worst since she's so proud of being useful that she never questions what's going on, but they are all teens with issues in the end so you understand them.
It's a show about personal issues and maybe PTSD, with the world changing plan happening as a background. Shinji isn't more of a destined hero than a soldier that goes back home.
