Alrighty, so I'm using GIMP and I'm 1000% a noob to image modification. This is what I have so far.
I used red X's to denote the parts of the image I want to completely get rid of. I have no idea how to tie the image together in the areas with the blue circles.

It's very difficult... I would use the free select tool, ink tool and clone brush to remove/redraw areas as needed. (zoom in, work small)
Maybe you could paste a pair of wings over the blue-circle area and the matching spot on the left side. Cheesy but it's about the right shape to cover up the blank bits.
Consider finding some solo pictures instead and then collaging them together? Less to redraw. That glowing stuff doesn't help either, it makes colour gradients in some areas which are difficult to clone.

Because of how this image is drawn it's hard to have a clean render. I had to make a choice between leaving in the 'border' or removing it, I chose to leave it in. I'm not a fan of how it looks but I don't really want to go and redo the entire render again.

I'd perhaps have scaled down or removed the drop shadow though cause I personally find it a bit distracting/takes away from the image, I'd sooner user a 1px inner shadow to 'cheat' if I thought the edges looked rough.

I see what you're referring to but I think variations in line-thickness

I agree that the image looks better with the varying-thickness border, that's part of the reason I left it in.
As for calling it a drop shadow, I assumed it was a drop shadow with 0 distance that was applied using the drop shadow layer effect, I guess I was wrong.

Without seeing image can only give general advice.
Try to work with PNGs whenever possible.
These are lossless. GIFs and JPGs will lost information and pixelate.
If you must rescale, do it in PS or another program which uses bi-cubic interpolation.
(Some people also like an on-line program optimized for anime. Can't think of name.)
When enlarging, scale to 200/400/800 percent to minimize interpolation-errors.
Keep a backup of the original image.
