It's as simple as that. We have already seen that there are going to be new pokemon in S/M, so it IS a new generation.
It doesn't matter if we don't get Zygarde games because that stuff will be in the new games anyway. Gen 5 did two special versions instead of just one and gen 6 won't have a special version for the first time. No big deal.

And DPP had the code of Johto written into them, yet it was never used even though we got HGSS.
Pokemon from HGSS that were traded over to DPP still didn't have "Johto" in their description.
Those two game slots will remain unused.
Besides, there is no compatibility if they don't update XY and ORAS to implement the new Pokemon and that will not happen.

XY is still compatible with ORAS despite not getting a patch for the new megas. SM will work the same with new Pokemon.
