Presumably somewhere near the clearly visible Pokemon Centers.

Tall building city, eastern coast, and northern coast for the third island.
Floating city on the last one.

Probably 2 gyms per island, and the floating city will either be bad guy base or the league

We can't really figure this out just yet because since Gen 5 the gym buildings have been extravagant and distinct from other buildings in a town. They could be hiding in plain sight and we just don't know it since we don't know what's what on this map.
