This is the worst analogy possible. RBY had legendaries which were never plot relevant, so of course it didn't feature Gen 1 legendaries in its plot, because they were not worth anything. And while it was unable to battle with Gen 1 due to new types and inequivilancies, they went out of their way to include trading between the two. On top of this, GSC's plotline directly links to RBY's plot (being the literal definition of a sequel), and allowed for you to replay through Kanto after beating the E4.

This was never confirmed, only hinted at. They've retconned it and now Zygarde is some sort of weird cell creature with no relation to Xerneas or Yveltal.
