Anyways, yes, anime would still be formulaic and repetitive as hell.
But you know what? At least we'd get to see champions. We'd get to see amazing climactic battles were our hero emerges victorious. We may even see him shack up with a girl once or twice.
We'd see largely the same formula while occasionally swapping out characters, setting, personalities, etc. That's what keeps a formula fresh. It works so well for Toei they've had at least three fucking franchises based on this practice.
Beats seeing Ash reset into a retard every gen and fucking lose in the end. Literally no tension in the series when you realize it'll be that way every single time.

Yes, many of the main characters would be likely to suffer some terrible failures early on. But they'd all eventually grow into champions.
Ash is a perpetual loser simply for the purpose of ensuring his journey never ends. Can't keep the series running if he attains any form of mastery, therefor it must forever be unattainable to him.
You eliminate this problem if you change characters every gen. Your main character is allowed to win, allowed to attain mastery, because while his journey may be over, another will begin anew with fresh blood.
Which, again, would keep the entire formula from going stale.

I counter by saying having a series where the season protag wins at the end is just as boring as a constant protag that is sabotaged by shit writing, you just went to the other end of the spectrum.
Battle centric fanfics have this problem too, always having a top trainer have 5 OUs and a 'bro'/psuedo. It's fucking boring, along with most battles that are just 'faint the opponent's team'. Pokemon is better as an adventure series.

Ash would be all like, "I'm a Champion, but my journey to become a true Pokémon Master has only just begun!”, and then he'd be like a mentor for the new MC every season while training new mons and only using Pikachu as a last resort.

On either end of the spectrum, it ends up being all about the "how" since the conclusion is already known. I just happen to believe it's more fun to see a proper end to a character's story, really.

Failing all that, they could have changed the events entirely. Use the GS ball for something else, instead of dropping it and NEVER MENTIONING IT EVER AGAIN. It wouldn't have been the first time the anime veered far off from the games. They made a conscious choice to go nowhere with it instead of actually doing something. Nothing ever happens in the anime.

Johto was a colossal fucking mess in the first place. It can probably largely be blamed on it being the writers' first time adapting a gen through its entire 3 year generation, as well as Johto in gen 2 being really small and the Team Rocket plot being unusable for the anime since it plays off the gen 1 Rocket plot they didn't use.
As well as them using a group of already established characters that didn't really have anything new and interesting to do and had grown old long ago.

With AG they tossed out the old token girl and made a new one they could develop properly and give a separate quest to provide variety.
BW recognized that while Brock was filling an important role in the group as info dump machine, he was also stale as fuck, so they replaced him with someone more interesting that filled the same purpose.
While it didn't do it very well, BW tossed out the evil team plot from the game entirely and did their own unique Team Rocket plot instead.
XY has been focusing a lot of subplots and characters developing throughout the series.
There's a lot of things Johto could've done to be good. The problem was that they just kept the stale Kanto formula going.
